Naturally, this seemed like an amp issue, so I got another one, put it in, and still have the same problem. Could be head unit, wiring, who knows at this point.

I really wanted the Harman Kardon set up, but I didn't get the chance to spec my own car, since it was one of the last available in Switzerland and had already been specced when I ordered it. I have the Professional Hifi (8 speakers, 180 Wrms amp in the boot).
The other issue is the wiring from the amp to the speaker. The wiring going to the speaker could be damaged. Check the connector at the speaker. Btw, E46s with the HK system use capacitors to filter the full range audio signal. Non-HK E46s have crossovers built into the amp.
